Personalized identification of altered pathways in cancer using accumulated normal tissue data

Abstract: Motivation: Identifying altered pathways in an individual is important for understanding disease mechanisms and for the future application of custom therapeutic decisions. Existing pathway analysis techniques are mainly focused on discovering altered pathways between normal and cancer groups and are not suitable for identifying the pathway aberrance that may occur in an individual sample. A simple way to identify individual’s pathway aberrance is to compare normal and tumor data from the same individual. Howev… Show more

“…As the same with PPI data, we also took intersections between the 1675 pathways and gene expression data. In addition, pathways with very few genes might not have sufficient biological information and too many genes may be too generic (19), thus, only pathways of intersected gene amounts ranged from 5 to 100 were reserved as our study objectives. Finally, we obtained 1022 pathways and assigned an ID to each pathway in accordance with its alphabetical order.…”

“…Next, the number of common genes between every pathway and the gene expression data was counted. Only pathways with the intersected amount distributed in the section of 5 ~ 100 were left, because too small or large sizes were inconvenient for researchers [16]. Finally, we explored 1,189 pathways, termed pathway data for the current work.…”

“…It has been indicated that the Average Z method performed best in highlighting pathway aberrance and in further revealing clinical importance [10]. Thus, we employed the Average Z method to evaluate the pathway aberrance of individual samples in this study.…”

“…Individualized pathway analysis is conducive to personalized interpretation of disease data. Currently, an individualized pathway analysis method has been proposed to identify disturbed pathways in disease [10]. The new pathway analysis strategy calculated the…”
